Q: Confusion about apple id and icloud accounts when swapping iphones

Am sure there’s nothing unusual about this but swapping iphones has created some confusion for wife and I.
Background is that she has new iphone 6 and I’ve inherited her iphone 4s. She is “backing up” everything from the old phone to the new one via icloud but the process is taking days.
I’ve been advised to create a new apple id account and have done so (after logging out of her account) and now installed a few of my own apps from the app store with my details. There are a number of apps still on the old phone and two of these require updates. However, when I try and install with my apple id the password is rejected (presumably as they are linked to hers?). In essence:
1. Is the delay in updating the apps on the old phone slowing down the back up process on the new phone?
2. Does the back up move or copy apps from one to another?
3. When (if?) the back up process finishes, can I delete apps which I no longer want without them disappearing from the new phone?
4. The old phone now has my apple id which is correct but still shows my wife’s icloud address next to icloud in settings. Can I delete/amend/log out of her icloud and then create my own icloud address as I did with apple id?
Sorry post is so long but we genuinely are confused.
