I checked my iCloud and it says there are 2.2 GB backups. But when I login the backup is empty. Is there any ways to delete this "missing" storage? Thanks.

I would check on your iOS device to see if a back up has completed there. What you may be seeing is a back up that has not completely finished but is still taking up space. Start with going to Settings > iCloud > Storage > Manage Storage and it should give you what you are looking for,
