There is no Master HD in a Mac. A Mac will boot from any Drive, internal or external.

If you have a Mac Pro 42lb silver tower, buy a new drive, install it on a sled, and do a clean Install and use Migration assistant or Setup assistant to restore your files from backups. If Mac OS X can still be run on the old drive, it can help you Install on the new one.

If you have a notebook computer, buy a new Drive that is a candidate for being you new Internal drive, and an External enclosure in which to place it while you create a new Mac OS X on it. Once you have it working, THEN move it inside the computer.
