I am considering purchasing a new iMac retina 5K but will I be able to run my old Apple LED Cinema Display with Mini DisplayPort cable from this? and if so will each monitor retain their native resolution?

yes they should I use an asus 27" 3d monitor with my imac 21" even though they use the same res but with air display my ipad 2 acted as 3th display and it don't do 1080p of cause so that had it's own res
In case you still need an answer, it's yes. I am currently running this exact configuration without any problems.
