I just installed Yosemite and I am trying to update apps. When I click on an updatel, I get a box saying "Sign in to download from the App Store". However, it shows my son's Apple ID and I can't click in the box to change it. I'm logged into ICloud with my ID and the App Store shows my account. It just shows up as my son's ID when I try to download an update.

That would be because your son purchased that app with his Apple ID and only his Apple ID can update it. The Apple ID is encoded into the licensed copy. If you need it being with your Apple ID you would need to delete the app and buy it with your Apple ID.
