I have some audio files that I am bouncing to mp3 but they only play through one ear on the headphones. How can I get this double mono (I'm putting audio files into ibooks author but they are only playing through one ear on the final version.

Oops, screwed up the thread title! It should say Logic Pro 9. Pro Tools has nothing to do with it.
I had my setting right. I changed one track to binaural and then it started working as it should. This was probably something wonky about running Logic Pro 9 on a newer machine. I think it is not supposed to work on newer machines from Mavericks on so maybe this is one of the instabilities. Anyway, I changed then unchecked the binaural back and it still worked. So again I think it was an instability issue. Will be getting Logic Pro X on my next budget.
So, you have two mono files that represent a stereo track?
First, make sure Universal Track Mode is selected in Logic's Preferences/Audio.
Make sure Logic's tracks you're using for playback are MONO, not Stereo.
Pan one track full left, the other full right.
Maybe you've done all this, hard to tell from your post.
