I haven't been able to find anything current for the iPhone 6 on this so I'll ask again: Is there any way to set up my phone so that when I delete an email (whether on the phone OR in on the computer) it deletes it in the other application as well? I thought there was a "delete from server" setting on the phone that would allow you to keep the two in sync with each other. Thanks in advance!
iPhone 6, iOS 8.0.2
What Mail Provider are you using? Is the account set up as an IMAP or POP account?
I'm using Apple iCloud Mail, it is an IMAP account, and my mail only needs to be deleted in one place.

I was just on my way back to mention that I'm using Yahoo and Live email. I think they're both POP, but not sure.
If it is a POP account, that is why you have to delete it on each device/computer:

Contact Yahoo to see if you can convert it to an IMAP account.

both hotmail/outlook.com and yahoo support imap as well as pop3
