I know the users manual says to do this but is it overly cautious?
It is kind of a hassle to remove it from the case.
The case is a faux leather.
iPad Air 2 Wi-Fi, iOS 8.1.3, null
I have never removed an iPhone or iPad from it's case for charging. I never see the need.

I never have either. If the charging lead connects well and it doesn't get too hot, you're fine.
