I have a Season Pass to Madam Secretary. The instructions say that includes all present and future episodes of season 1 yet now the iTunes store wants me to purchase new episodes. Any idea what is going on?

Does it show in the Purchased section for downloading ? Click on the Purchased under Quick Links on the right-hand side of the iTunes store homepage.
If not then have you tried logging out and back into the account ? If that doesn't work either then try contacting iTunes Support : http://www.apple.com/support/itunes/contact/
