I was using a duplicate file finder and it trashed over 6,000 files I did not want trashed. How can I retrieve them into their original folders? I understand how I can retrieve them to say my desktop and then one by one re-file them into the proper folders. But I would have to do that 6,703 times.

It may depend where they are. Those, for example, on desk top can be retrieved via Time Machine, if you have it enabled.
I didn't phrase that too well, I'm afraid. I meant to say it will depend on where they were originally. For example, those originally on your desk top (or within a folder on your desk top), can be retrieved via Time Machine, if you had had it enabled. Where you had files in a folder, the entire contents should be able to be retrieved in one go.
Try doing a control - click on the file and see if you get a put back option.
I tried control - click, but I did not get a "put back" option. Even though I swear I had used that function in the past.
