It sounds like your iPhone is not being recognized by your computer after updating iTunes, but your iPad is syncing normally. This does sound like an annoying situation.
Since your iPad can sync, I recommend starting with the iOS specific troublshooting steps found in one of these articles (such as restarting your device, checking USB connections, etc):
