Do you have an example of a transition that does not render full frame?
I remember Avid VideoShop being able to do this a loooong time ago.

Take the smaller clips between which you want to make the transition and make them a compound clip (option-G).
Control-click the compound and choose Open in Timeline. Add the transition there. Then this will not affect the clips below in the project timeline.

Unfortunately this did not help. It effected the entire main timeline field and partially lost its ( the compund clip ) alpha.
It did, however, remind me of using FCP7's nested timelines :-)

1. Turn the photo, text, or video that's on the 2nd timeline into it's own story line (Command + G)
2. Add your transitions
3. Highlight the photo/text/video AND the transitions and turn that into a compound clip.
This should make the transition only effect whatever you had on the separate story line and not the video below.
