You need to be a bit more specific: any/every app may have a different tools menu. The Finder (your desktop) has a menu bar which includes some options/tools. System Preferences are mostly for OS specific options; third party apps may add one of their own at the bottom.
when i use smile box it will not allow me to connect to the internet to send my creation to friends. Smilebox support told me to go to my tools menu and and what to do after I get into my tools menu to solve the problem. From what I see on apple support it should be located under Safari, preferences, pr system preferences, but I don't see it there.

Have you checked in the Smilebox app to see if there is a tools menu and/or a Preferences section?
