I have a Macbook 15" Retina with Yosemite. Mail in Junk Folder reappears after I have deleted it.

You may need to check how you have your server(s) set up to handle your mail.
Go to Mail, go to Preferences, go to Accounts, go to Mailbox behaviors and see the options you may have set.
