Holding down opt-cmd at launch does exactly the same things as Preference Manager.
I'd download Digital Rebellion's "FCS Remover" and totally remove FCPX. Don't worry, it won't touch your libraries or media at all. Then launch the App Store, in the Purchases section install FCPX from scratch again. TimeMachine doesn't always restore things 100% clean sometimes.
