I recently published to that other large online bookstore that provides authoring tools to new authors. One being a template for paperbacks and their ebook reader. I am curious, if I upload my book in word using their template, will the ibook template app allow it? Has anyone had this experience?

The ibookstore only accepts .epub and .ibooks formats, not Word and not PDF. You have to convert whatever you have to one of those. For .ibooks, you need to compose using the iBooks Author app. For .epub, the Apple app is Pages, but there are lots of other ways to do it. Also read the FAQ.
