How to do a clean install when upgrading operating system

I need to upgrade my computer's os to Yosemite. In the reviews I notice several people suggest doing a clean install. What is a clean install? How do I know I need to do it that way? How do I perform a clean install?

You can do an equally clean install by installing it in a different HD, and then re-installing your apps from scratch. This would be safer than erasing your startup disk, especially if you have only a Time Machine backup. Do you gave an external drive that is not being used by Time Machine?
