How can I clear cookies without deleting passwords
I need to clear my cookies but I really don't want all my passwords to be gone as well. Any way to do that in Safari 8.0.4?

That will not delete your passwords. You will just need to sign in again to websites that require authentication (such as this one).
Assuming you elected to save those passwords, they will autofill as usual.
