I downloaded books from ePub into iBooks located on my iPad Air 2. How can I back up the books into my iTunes folder on my PC?

You can copy the contents of the iBooks app over to your computer's iTunes library via File > Devices > Transfer Purchases - that should copy epubs and/or PDFs that you are in the iBooks app, not just ibooks from the iBookstore.
