I'm sorry to hear you have been having this issue with your Mac. I also apologize, I'm a bit unclear on the exact nature of your mail configuration. If you are using the junk mail filtering built into the Mail application (as opposed to, say, server side filtering and marking like you may see in Gmail) and are having issues with both misses and false positives, you may find the information and troubleshooting steps outlined in the following articles helpful:
