I don't know what to do. I have both in my iPhone and MacBook about 13,000 pictures, which 1,500 I want to delete. My problem is I have to delete the photos twice, because deleted pictures are not syncing. The new ones are uploaded and download via iCloud automatically without problems. How do I solve this problem?

Depending on what you are using to sync photos, not everything will sync up. So which are you using, just My Photo Streams and Photo Sharing or are you using the iCloud Photo Library? Take a look at the articles below to look into why you may not be seeing things sync up.
