Random aliases break in all folders except the desktop.

The best way to describe this is that certain aliases break in all folders except the desktop. (like the title)

It's a significant problem for me, because I have a second app menu (all aliases) on my dock with folder structure so I can better find an app. The icons are broken in the dock menu too.

I find that I can solve the problem usually by renaming the alias, like put a "2" after the name, which somehow makes the icon appear. However that same alias icon soon breaks again unless I give it another name like "3". If I give it the original name or the other old name, it's a broken icon again.

I've tried deleting the DS_store, but it doesn't solve the problem. Also moving the aliases to a new folder (other than the desktop) doesn't fix the broken icons either.

This is a screenshot of one of the aliases with this problem. I know it's an ironic example choice because virus scanners on Macs are said to do more harm than good, so this particular app might even be to blame, but I assure you it's never found anything to delete.
