I bought a new iMac Retina a few months ago, and this morning it started making a clicking/processing noise in the back, and it has persisted throughout the day, whether the computer is idle or in use - any thoughts on what it might be?

You should be in contact with Apple regarding that. If you have AppleCare call them, if you have not purchased AppleCare yet and the machine is older than 90 days old then book an appointment with a Genius at your local Apple Store or take the machine to your local AASP.
