Q: Logic Pro X 10.1.1 - clicks in audio introduced after using flex-time - any tips?

After using flex-time the audio has clicks at the start of notes - not all, but some. Any clicks at all make the track unusable of course.

Any tips, tricks, workarounds (apart from migrating to ProTools)?
