Safe Boot, (holding Shift key down at bootup), run Disk Utility in Applications>Utilities, then highlight your drive, click on Repair Permissions, reboot when it completes.
(Safe boot may stay on the gray radian for a long time, let it go, it's trying to repair the Hard Drive & clear caches.)
If still no change after a regular boot, then open Font Book in Applications & see if you can find it there, or have Font Book Validate all fonts.

Finally! I did follow all your instructions -- from the Safe Boot, to Repair Permissions, to a reboot at the end. Still had the Bad Font alert!
So I booted up Font Book, validated all fonts, neatly uncovering and "disabling" about eight fonts except for about four not disabled because they were in System files, as cautioned. As to display issues, for example, there was some improvement in my NYTimes On-line website, but still the same alert keeps popping up. The Alert pops up also with Thunderbird, my email client, but has no effect on email itself.
I'm hoping there may be other suggestions. Surely, others may have also run into this. It's early, but there have been no entries under "More Like This" in this thread.

The consequence of any other remaining "bad Font file(s)" is "livable" since it seems more cosmetic than functional -- so I may just have to live with it. The bad font mostly causes titles of articles/reports to be covered by a line of capital "A" each enclosed in a box.
BTW, I even ran DiskWarrior 4.4, but without much effect on the font problem.

As I recall that is a sign of a bad System font, have you installed any MS or Adobe fonts?

With running Validation of all fonts with Font Book, I did disable a number of font files but NOT those marked by Font Book as being in System files -- as cautioned by Font Book. It's quite easy to go back and disable the five or so such bad fonts being in System files, perhaps one at a time to isolate the guilty files. It's terrific that you know about faulty font files causing the appearance of lines of capital A each enclosed in a box!
And no, I've not installed any MS or Adobe fonts or any other fonts for that matter.
Thanks for your continuing diagnoses. You're very kind.

I've also found an older thread "Font Book Issues" by catoox and extensive replies by Carolyn Samit and Kurt Lang, both June 14, 2007 which:
For me at this time, my Font problem Alert will have to wait until I have more time. Disabling fonts did cause more problems than I expected. Fortunately, I've recovered by starting up with a bootable back-up clone from last April 6th. So I'm off and running again. Whew, that was a close call. Doing bootable back-up clones all these years has saved my skin on two occasions now - well worth the back-up chore routine.

we have the same set of remaining 32 font files! Can the missing first four files explain my font problem? And if so, how do I obtain and add them to my Library?

Open Terminal & paste this in...
cd /System/Library/Fonts
Press return & paste this in...
ls -a
Press return.

I've opened Terminal but have had no luck with the Terminal commands.
Is there a space between cd and /System/...
Is it:
cd /Systems/ ... or
cd/Systems/ ...
Also, in:
ls -a
is that first character
lower case ell?
upper case eye?

Correct.
Lower case L as in list... btw if you can copy from the browser & paste onto Terminal, that should work.
