Dec 5, 2015 8:40 AM in response to cs22by opf2phl,Same issue here as well. El Capitan 10.11.1 and Mail 9.1. (3096.5).

Dec 7, 2015 8:03 AM in response to opf2phlby tom davis3,I have this problem also (10.11.1). It seems to be something to do with indexing or perhaps the PDF viewer? Something like once the daemon to load HTML emails crashes it can't start again until you restart the Mail app. Notice also Mail crashes when you paste a PDF into a mail after you've already started writing the message (but not if you start a new message with the PDF and then write the email). Flaky as h.e.l.l. [was starred out. Is **** really offensive?]. Thanks Apple.

Dec 9, 2015 7:02 AM in response to PaloAltoNGby DudemanBubba,+1... this is driving me nuts. Things settle out over time but when I receive new emails I have to play games to see a lot of them. Dragging the message to the desktop and then opening it sometimes allows me to view the message body quicker (but not always). Not sure if it is Mail alone or interaction with Office 365 servers. Messages view fine on all iOS devices, the Office 365 web browser and Outlook (running on Parallels in Windows). I don't understand why things that have worked now are broken. Started a few updates ago for me.

Dec 9, 2015 7:09 AM in response to DudemanBubbaby tom davis3,I think it's a global problem (I'm on Google Apps). I rebuilt the index and made zero difference. Ditto PRAM reset. Definitely something to do with attachments - that's what sets it off, always.

Dec 9, 2015 8:40 PM in response to MeghaJEZUSby Walrus111,This seems to have worked so far for me http://www.scrubly.com/blog/how-to-mac-mail/how-to-fix-common-issues-in-apple-ma il-by-rebuilding-and-reindexing-the-mail…

Dec 10, 2015 1:07 AM in response to Walrus111by larigan13,I upgraded to the latest El Capitan yesterday and I think the problem may have been sorted.I was expecting this as the problems started with the last upgrade.
I am now seeing the content in the message body and also getting a sound notification when mail arrives which were the two things the previous upgrade messed up. Hopefully everybody will get sorted this time around....

Dec 11, 2015 1:14 AM in response to Walrus111by stefacht,Wow, great, thanks a lot! This has worked for me!
I did the automatic rebuild for all my mailboxes yesterday morning and had no problems since then.

Dec 17, 2015 6:41 AM in response to stefachtby tom davis3,10.11.2 update seems to have fixed it for me - at least half a day and the problem hasn't recurred yet...

Dec 17, 2015 7:12 AM in response to tom davis3by JoelK52,The problem went away for me a few days after I posted here, which was before the latest update. I tried some of the remedies suggested here and none worked. So I just kept closing and reopening Mail. After a few days I noticed I no longer had to do that and Mail was working fine. Unless there was an update that happened in the background (I don't check the app store regularly to see what it's updated), I'm not aware of having changed anything to make it suddenly start working properly again. I just think the Mail Gods started smiling on me again.

Jan 6, 2016 7:35 PM in response to PaloAltoNGby Angelica Parente1,Same, only have accounts.plist.
This problem has been driving me crazy for months, now running 10.11.1. I'll see if upgrading to 10.11.2 makes a difference but I'm not hopeful.

Jan 18, 2016 7:24 AM in response to Angelica Parente1by Robert Sturgess,I'm suffering with empty reply email popups. I've reset the PRAM and rebuilt the email MailData files. Neither of these suggestions resolved the issue. My work around is to restart the Mac, but this is rather annoying to do, every time I want to reply to an email. Quitting Mail just allows me to delete the useless empty popup box. Attached screen grab illustrates what is happening. Does anyone know how to fix this?

Jan 21, 2016 2:48 AM in response to Robert Sturgessby kradam,I have the same problem. Actually, I can not read e-mails. Manual rebuild has not helped. In my case it was necessary to change the V2 to V3 in the folder name. I am considering the purchase of MS Outlook, I connect to Exchange.
