If the store does not accept American Express and that is the only card registered on your Apple Pay, you won't be able to use Apple Pay at that location. Despite paying with Apple Pay, the store still recognizes the card as an American Express. Apple doesn't pay the store for your purchase, it still comes from the credit card companies.
