I was moving all of my epub books from one computer to another via USB stick and accidentally lost everything, except that the books are still synced with my iPod touch (which is backed up to my Mac by the way). None of the books were purchased on the iBooks Store so I can't redownload them. So my question is - is there a way to access my iPod and get all the books out?

If they are in the iBooks app then you should be able to copy them over to your computer's iTunes library via File > Devices > Transfer Purchases, that should copy epubs and/or PDFs in the iBooks app, not just ibooks from the iBookstore. If your Mac is on Mavericks or Yosemite then do File > Move Books From iTunes in its iBooks app.
I tried doing that already, it said it moved 98 books which are yet to be found
Tried which part or parts, the Transfer Purchases (which copies them to iTunes ; Books section if using a PC or a Mac without Mavericks or Yosemite on it), and/or the Move Books (which copies them from iTunes into the iBooks app on a Mac) - and what type of computer are you using, Mac or PC ? On an up-to-date Mac they should, after doing both, show in the All Books collection in iBooks

I know they should show all the books, but I guess it doesn't quite work like it should, kinda like tolerance in America.
