I manage this by cloning my library to a portable drive as shown in Backup your iTunes for Windows library with SyncToy. I have three mutual backups of the library, one on my home computer, one at work, and one on the portable drive that I take between the other two.
If/when a wireless sync fails to complete properly your iDevice can show content that won't play, and syncing with iTunes again doesn't seem to clear up this list of stalled transfers, or complete them. The easiest solution is to backup the device, restore as a new device, then restore the backup, all using a wired connection. You can then try wireless syncing for subsequent minor changes.

May 13, 2015 4:03 PM in response to jgreg65by turingtest2,I'm afraid I don't have any practical experience with using iCloud for calendars and contacts (mine sync with Exchange) but I did get in a terrible mess letting iCloud sync my bookmarks. When combined with Chrome syncing my extensions and settings I ended up with about 8 copies of each shortcut.
I'd start by putting the settings back the way they were if you can and see if that lets you at least sync that data over wire.
