Are you using Unicode fonts?
If Pages 5.5.3 is not up to it, which would hardly be surprising as it is hardly up to much of anything else, try LibreOffice [free].

MS Word for Mac has never supported Indic scripts. You should be able to copy/paste Unicode sanskrit from your PDF into Pages or TextEdit of LibreOffice without problem. But if your pdf in in a junk encoding (lots of them are), you will probably have to get it in another format to be able to do anything with it.
If you send me your doc I will see if I can get it converted (tom at bluesky dot org).
Thanks for the pdf. I could copy/paste into TextEdit and Pages and LibreOffice. The best font is Sanskrit 2003 (which is what the pdf says it uses), but there seem to be some characters that do not display right even with that.
