If an Apple Pay transaction goes through, the info is sent to your bank issuer as well as the merchant, however, McDonald's didn't get the info/payment which means that they had an issue with their system. I believe your cashier press debit instead of credit, complicating things. Show the manager your bank statement (via the app/recent transactions) and show him you paid for one meal but charged twice for such.
