My new 6+ was not up to date and could not be setup from my 5 that was up to date and backed up. Had to start as a new phone and cannot get my messages and photos etc. on the new phone. Annoying. Is is possible to keep what is on my 6+ from the last two weeks and merge with my 5 back up?

No, you cannot merged backups.

No, you can't merge the information on the phone with a back up. It's a bit late now but, what you should have done was, as soon as you got the new phone, set it up as new, updated it to the latest version of iOS then immediately restored it from the back up. Something to remember for next time.
Thank you. So if I were to save my photos from the 6+, then reset to clear. Will the iOS update remain on the 6+? If so, then I can restore from the back up?
Yes, that will work. Save the pictures. Make sure the iPhone 6+ is up-to-date. Then, restore the phone from the backup you want to use.

All the information in the iPhone 5 back up will be transferred to the new phone.
