If I reset the settings of my time capsule to the factory default, I also delete my files?

Resetting the AirPort Time Capsule back to Factory Default Settings will not affect the data on the hard drive in any way. You can confirm this, if needed, by reviewing Apple's support document on resetting the Apple AirPort routers.
