How are they sorted?  Have you checked the dates on the images in the Info pane for those images to verify they are correctPhotos002.jpg

Do the panoramas show in the Moments or are they completely gone from your library?

There may be a problem with downloading the panoramas from iCloud. The panoramas are showing in the correct album on my iPhone, but right now I am frequently getting a warning "There was problem downloading from iCloud", when I am trying to edit one of the panos.

What is the aspect ratio of your panoramic shots?  Are you taking panoramas with a large ratio of width to height  or do you stop the pano quickly, so the panoramic effect is not very noticeable?

Photos is showing all my panos in the album, even panoramas stitched with other applications, if the aspect ratio is at least 3:1, but it is only showing panoramic shots (iPhone panoramas, Panorama Maker stitches) that have been migrated from  my Aperture /iPhoto Library, not for any new imports.  If I export a photo taken with my iPhone 5s, that is showing in the Panoramas album and export it again, it will not show in the Panoramas album.   This is weird and looks like a bug to me.

I took a short pano, 4442 × 2434, and it did not show up in the Pano smart album.  Repeated with a larger, 9612 × 2332, image and it was included in the smart album.  So evidently size does matter.
