I see others are having similar issues. Have not seen this solved. The PDFs I've put into iBooks on my iMac are not showing up on my iPad or iPhone. Same is true in reverse. Any books obtained from iTunes sync. It's anything I've added that does not.
All devices have sync collections turned on.

You can manually sync using iTunes, email the pdfs or use an app like Dropbox to copy pdfs across devices.
thank you ... but isn't is supposed to sync on its own? I may be wrong but isn't that one of the touted features of iBooks?
I'd like to store the pdfs in iBooks and then ready them on my iPad ... sometimes. I was hoping to not need extra steps to do that.
PDfs and non-ibooks store books don't sync automatically.
This does not work. I have manually synced my iMac iBooks .pdfs for years with no trouble.
Suddenly only a hand full appear on my iPad and iPhone. Not sure why only those few.
I have tried going to iTunes, finding my "DEVICES," going to Books and hitting SYNC.
SYNC works just fine, but nothing changes.
Not sure why this suddenly happened.
How can I get all my iBooks on my iMac back to my iPad/iPhone without having to go visit a Genius?

Same exact thing is happening to me—everything worked fine, then two days ago all my local files I've put in iBooks don't show up in iTunes when I go to sync.
