I noticed that the App store shows updates to Applications in the GUI which don't exist when I perform the command "sudo softwareupdate -- list".
If this is correct I tend to think the command line is correct and the App store GUI is incorrect. Any ideas on correction of this sync of updates problem?

The softwareupdate command only shows system updates from Apple, not third-party updates from the App Store.
That is not correct. On my Mountain Lion 10.8.5 when I open up the app store there is a tab for "updates" When I click on updates it should show my all security updates as well as app updates such as itunes etc. The enclosed screen capture is from Yosemite workstation showing an example of the correct information.It shows the update matches the GUI updates.
My Mountain Lion 10.8.5 shows no updates available using the softwareupdate -l command and 4 app available for update via the GUI.
You haven't posted a screenshot that shows anything abnormal or different from what I stated.

This means the App store is reporting the infomation incorrectly.
No, you are still illustrating Linc's point. The App Store is showing third-party updates that softwareupdate does not, just as he said.
Those are not Apple updates. They are App Store updates. The softwareupdate command doesn't query the App Store at all. I don't know how I can make this any clearer.
