Apple MusicRestore OS X which will in turn reinstall your pre installed apps but not third party such as Hidden Cleaner, Eclipse, or Chrome.
Follow the instructions here > OS X Recovery
BTW, Hidden Cleaner is probably why you are missing your apps. Third party (non-Apple) so called cleaning utilities can do more harm than good. Visit the website where you downloaded Hidden Cleaner and search for uninstall instructions. Just moving the app to the trash doesn't remove all the files associated with the app.
Your profile indicates your Mac is running v10.7.2. When you restore, it should install the latest version of v10.7.5 for you.

Installing this partially solved the problem:
Now application are starting only their icon is a blank one with a compass :S
Apple store is starting but its window is not showing...I'm stuck again..any idea?
Just to give you an idea of what my icon looks like...event in application folder
And some other apple application...but not all (iMovie GarageBand for instance are ok)...

Jun 22, 2015 4:24 PM in response to michelangelofromillkirchby babowa,You need to reinstall. There is no other choice. As a matter of fact, I would recommend an erase first; that will get rid of the unnecessary cleaning things.
You do need to get rid of CleanmyMac as well as that Hidden Cleaner (unless you wish to encounter continuous problems). There is absolutely no need for these on Mac OS.

Jun 22, 2015 4:27 PM in response to babowaby michelangelofromillkirch,Well, I use those software since 5 years and this is the first time it happens...I actually find CleanMyMac useful to completely units software. When you move the to the trash it only erases the folder, others files related remains in Library or Application Support folder...
Reinstall...mean I have to backup my datas?

If you do a search here for the software, you will find many posts - it will be good to read them.
Here is the macpaw website uninstall instructions for the latest version:
