My pdf's sync between iPad and iPhone into the all pdf folder. Why won't it sync to the new folder I created to sort the files? That folder is empty.

You have Settings > iBooks > Sync Collections set 'on' on both your iPad and iPhone, you moved them into the folder on one of the devices, and they are the same PDFs that you have on both (e.g. they were synced from computer's iTunes, not separately downloaded from a website on both) ?
Yes. ThE settings are correct. Only nothing has synced correctly. Both iPad and iPhone are on the same iTunes acct. and set for iCloud sync.
And they are the same PDF that you have on both, you synced them to both devices from your computer's iTunes ? If your devices are seeing them as different PDFs then moving them into a collection on one device won't be reflected on the other.
