Does a "restore" from Time Machine include my preferences or do they have to be re-established when opening the application?

How extensive a restore? Preferences are stored in your user library so if you are restoring a whole account or computer they will be part of that. If you are simply restoring the main application file then they won't. On the other hand they may still be around in your library from when you last used the application.
A full-system restore includes all preferences, provided that they weren't excluded from the snapshot.
Spent the day with a Sr. Advisor at Apple when the local Apple store could not fix the problem. What we discovered is that without a "migration" working through the Migration Assistant, the Preferences would not transfer. Once we used the Migration Assistant, the Preferences were restored. The piecemeal transfer at the Apple store would not have worked. At any rate, the issue is now resolved though I could have used those four full days for something else, Alas. Thanks to all for the input.
