You may have your iCloud account set up in Settings -> iCloud as well as Settings -> Mail, Contact, Calendars. If so, removing it from Mail, Contacts, Calendars and verifying that Mail is checked in Settings -> iCloud should leave you with a singular copy of messages on your device.
Otherwise, removing and readding the affected account in Settings -> Mail, Contacts, Calendars may help prevent duplicates from appearing.
