In advanced settings, in Safari, should all website data be removed on iOS 6+ phones?

You can if you want to remove all website data.

If you want to remove website data selectively, tap the "Edit" button at the top right corner

and then tap the minus button beside the name of the site.

Only if you are having issues with Safari. Otherwise leave it as is. Website data includes stored cookies which helps to access a previously visited website quicker.
