Apps keep asking for Replace or Don't replace when iTunes starts. No way around it. I have to hit replace or don't replace for every app ever downloaded or use Task manager to get out all together. Can't use iTunes. I do sometime get to the end and able to use for a few minutes and then it starts all over again!!!!

Take a look inside ..\iTunes Media\Automatically Add to iTunes and ..\iTunes Media\Downloads, move anything inside to somewhere like the desktop.
Start iTunes in its safe mode by holding down ctrl+shift as you launch it.
Sign out of the iTunes Store. Turn off options for automatic downloading under Edit > Preferences > Store.
Close iTunes. Reopen. Sign in again.
