If this is iMessages then the iPad will either have to use a different Apple ID so it is in no way linked to the current sync set up or not be using the Messages app at all.
Both devices will have options to select which iPhone Number or Apple ID iMessages can be received.
In reality though, these have little effect as the "Sync" sends it to the other ID or number.
