Just recently I find that a universal keyboard shortcut fails to work any more. Its not conflicting with anything else (no yellow triangles in System Preferences). My question is if I delete com.apple.symbolichotkeys.plist will that mess with any 3rd party app shortcuts I have running?

It will remove all custom shortcuts you have made, whether that is Apple apps or 3rd party.
Yeh, that was my worry. I don't want to break the use of my 3rd party/App Store apps.
It won't break them. They will continue to work as they did.
Your customizations of the shortcuts do not change the app. You just won't be able to use the customized shortcuts. The apps will use their defaults.
Is it safe to trash com.apple.symbolichotkeys.plist?
