Deleting backups does not delete anything from the iPhone.

iTunes > Preferences > Devices > delete all but the most-recent backup.

You can also set iTunes/iPhone to backup to your iCloud account.

You need to deal with your Mac storage issue. Delete what you don't need and invest in an external drive. You're handicapping your Mac's performance and living dangerously. Apple menu > About this Mac > Storage is a good way to identify biggers offenders.

The following has some information that may help. Note that in addition to deleting phone backups it also has a discussion about deleting app backups from your computer. Deleting a backup will not delete from your phone. If you aren't going to be backing up to iTunes, I highly recommend that you back up to iCloud. http://www.imore.com/how-reclaim-lost-gigabytes-hard-drive-space-itunes
