I'm having a issue with one of our companies, our emails were managed by another company but suddenly disappeared and deleted all our email addresses. One of these emails were tied to the iPads as the iCloud account. With the email addresses inactive/deleted, is there a possibly bypass to use our new email address on the iPads and not have expensive paper weights ?

You should be able to change your email address for your Apple ID from your old email to your new email at http://appleid.apple.com . Here are instructions on changing your Apple ID email address.
