Filevault does not work on external hard drives.Although you have it inside, it is considered an external hard drive.External here means " not system hard drive".
Solution nø1 : bad solution (applies to external drives that you want to protect with Mac OS password)
Right click (or ctrl click) on the 2nd hard drive and select "encrypt ".
Now, you will face two problems :
If the user and datas are on the 2nd hard drive, it will have to be unencrypted before use.(login)
But to be unencrypted, you" ll have to store the encryption password in user keychain thus you" ll have to be logged in first...
Solution nø2 :good solution (in your case)
So, you'd better backup everything (time machine) on a "real" external drive, erase hard drives, create a fusion drive with the two drives, install Mac OS, migrate your data, and afterwards, enable Filevault.
Do not forget to backup
