When my Yosemite speaks an alert to me that requires an answer, how do I reply?
I don't want to shout YES or NO
How do I reply?

Can you provide an example, including what is on the screen when this happens?

You may want to disable the option "Announce when alerts are displayed" in the "System Preferences > Dictation & Speech > Text to Speech".
This way Yosemite will not speak the alerts and you can react to the alerts in the corresponding alert panel.
When you are hearing a spoken alert, there should be a bouncing Dock icon. Click it to bring it forward and answer in the corresponding panel.
