Confused by iTunes Media Location

Hi. My iTunes preferences seems to be stuck on using the iTunes Media folder under Previous iTunes Libraries as the default, by my apps and tones all get files under Media at the top iTunes folder. How can I reconcile this, as I keep either losing or duplicating my ringtones?
