I can't comment about unreleased software, nor divulge the content of the email, but I believe I can share that Apple is aware of this issue and is addressing it.
As an aside, I'm personally thrilled to see Apple engaged with their customers to this extent. Evidently, Apple is still the customer-driven company they always were in the past.

Thanks for sharing, and hopefully crossing fingers this is solved sooner rather than later.

The temp fix with selecting an audiobook with Command-I and then going through all books was the easiest. The other is not convenient as it changes the Genre of my books. Glad to have 265 epub books only and as I use Microsoft Office 2016, Mac I did not yet update to El Capitan....

I'm sure that's of no comfort to those still having problems caused by the automatic import from iTunes.

Since installing iTunes 12.3.1.23 today alongside El Capitan 10.11.1, my collection of about 80 non-iBooks purchased ePubs showing up as Audiobooks in iTunes is now showing only 1 epub as an audiobook. HOW frustrating is THAT!
On the one hand I'm happy this is an issue they're aware of, and have attempted to fix, on the other, to not completely fix it, is a sign of incompetency and leads to even further frustration and mistrust from us users:
To have something that was working great for years, and then have the whole system change, then adapting and it working great again, and then a terrible bug, and then partially fixing it. And here we are today.
It is a simple SYNC and library issue. From the most valuable company in the world that prides itself on the ecosystem of Mac to iOS. And this basic library issue is a bug that is still not fully resolved. Just unbelievable.

Hoping the next iTunes update will completely fix it.

Strange that every time they are the same two books which ar eNOT synced and I have this behavior on multiple machines.

After the latest iTunes update yesterday only 3 of the 38 iBooks remained wrongly recognized as Audiobooks by iTunes.
Steps I performed to fix those three:
- Close iTunes
- Go to the folder /Users/'USERNAME'/Library/Containers/com.apple.BKAgentService/Data/Documents/iBo oks/Books
- locate the wrongly recognized book
- copy it to your desktop
- open iBooks and go to list view
- delete the book (from the list view, not your collections etc.). It will ask to remove it from you disk, agree.
- close iBooks and reopen it.
- drag the book from your desktop back into the collection in iBooks you want it in.
- Reopen iTunes and that book is fixed, it no longer appears in your Audiobooks collection.
- Now repeat the whole procedure for the next book.
Remark: I first tried it with three books at the same time and that didn't completely work, it only fixed one book. I did however copy that one to the desktop from the folder and the other two from the trash where they arrived by deleting them from the list view in iTunes. So it may or may not be possible to fix multiple books at once, feel free to try, I have none left to try anymore.

I had already tried a variant of what you described, but as it didn't work, I thought I'd give your version a try.
Basically where it ends up all blocked is the third step from last, where it says "drag the book from your desktop back into the collection in iBooks". The book icon as it's being dragged from the desktop to iBooks shows the little green + sign and as I drop it in iBooks, it does... nothing. I tried everything and dropping in different areas of iBooks, no difference.
So I had to drag an original copy of the book saved on my hard drive into iBooks and it works. Though it still stays an audiobook in iTunes...
Unbelievable that apple has to make us go through this.

Oct 22, 2015 6:40 AM in response to Nicolas Onlineby JackPanama,Only 2 of my books still sorted as audiobooks after the updates. Luckily, the iBooks store had good free versions of each, so I just deleted the ones I had and replaced them with the Apple store versions. Not a great solution, but for now it worked.
Still, like others have said, the fact that this was even a problem in the first place is very unfortunate. Apple used to be so seamless. Everything worked harmoniously and efficiently. Now, not so much. I still have to quit iTunes and restart it every time I want to sync newly imported pictures from Photos onto my devices. Otherwise, iTunes simply does not recognize that the new pictures are there. It used to work great. Sigh.
At least this issue is now mostly fixed.
